Some of us who are uber obcessed are working on doing the 48x4 which is doing all the 48 in each season. I'll soon be finishing my Summer 48!! :D

Regardless of the season, any peak climbed counts both for its respective season and for the 48 at large (or subsequent rounds of it). Now let me tell you about the 48x12...

Several of my 42/48 are only in winter. I think I liked those the best. In fact, a couple (Cabot via Bunnell Notch, Waumbek) were easier in winter, I think, than they would be in summer! Hard to "undo" all those summer climbs though... Glad to see this question- I wasn't sure about it either.
 
In the ADKs the term is known as a "double bubble".

I have Dubble Bubbles on Phelps, TableTop, Porter, Cascade, Street, and Nye.

No DBs in the whites though... only Washington

I'm about 12 shy of 48 x 3, oddly no season is complete yet. All have been enjoyed in at least two different seasons
 
Confirming the answer

walker is correct; you can count winter hikes for both any-season and winter completions. In fact, there have been a few people who did them all in winter the first time around (some of whom didn't realize they could get two patches).

Don't forget that spring runs until June 21 so you wouldn't have to go out in the snow/mud season if you didn't want to (though the bugs don't usually let up until after that).

I am also working on 48 x 4, oddly enough Fall is my low season (darn those actuarial exams!)
