A VFTT search shows a number of entries related to this as recently as 2007 but not much since.

The last time I was on Franconia Brook Trail in '05 there was a rather significant beaver dam blocking. After a bit of work trying to get around we ended up walking right across across it. Is it still here? References in the search mention some bog bridges that are often under water. WMG (older 27th) mentions general beaver activity as well.

I plan on a mult-day semi-Pemi hike up FBT then east to Galehead, the Twins and Bonds and prefer not to start out too wet the first day. If it's going to be that wet I may just add a day and turn it into the full clockwise loop.
 
Between the Wilderness Trail and the turn-off to the Lincoln Brook trail there is a large beaver pond/swamp. The trail has been rerouted slightly to the east of this for a short way and was no problem to get around. My brother and I did this part last weekend on our Owl's Head hike. I can't comment on what you will find further up on the Franconia Brook Trail past the Lincoln Brook turn.
 
I was up the FB trail past Redrock Brook a few weeks ago - no water problems at all, just a few easy brook crossings. Beaver Ponds were easily walked around on the regular trail - you should have no problems at all.
